Consider this: when you connect two outputs together like that, each output
sees the other output's circuitry as part of its load impedance. If that
results in an impedance mismatch (especially if the resulting load
impaedance is too low), distortion and loss of low-frequency response can be
the result. Going into separate channels on the mixer prevents one output's
impedance from affecting the other channel & visa-versa. Your experience
would seem to be an illustration of why using a y-cable to mix signals is
not a good idea.
